Plot hole: Beast comments on Mr. Sinister's new-found time travel abilities. However, Beast has no way of knowing that Mr. Sinister is time traveling. He only knows that Mr. Sinister is using portals, which could just as well be for teleportation. (00:18:40)

Plot hole: Gambit remarks that Shard is his kind of time traveler. However, Shard was inside the mansion and Gambit was outside when he said that, and he had never previously met her, so there was no way he could have known who she was without having even seen her or even that she was a time traveler. Revealing mistake: When Mr. Sinister is mocking Jubilee, take a close look at his neckline as he moves his head. The animators moved his neckline as he moved his head, but his shoulders stay in place, so his head and neck look like they are floating above his shoulders. (00:15:30)
Factual error: When Rogue attempts to correct the space shuttle's flight path, she has to let go because of the intense heat due to re-entry. Indeed, a temperature as hot as a shuttle in re-entry (upwards of 3,000° F) would have completely melted through her gloves, yet when she lets go, they only have a little smoke coming off them. Factual error: The Moon is more than 230,000 miles away from Earth, yet in a shot of Asteroid M just outside of Earth's orbit, the Moon is right there as well. (00:15:50)
Plot hole: Some of the footage Magneto is showing the delegates at the U.N. meeting includes footage Magneto could not possibly have had access to even if such footage existed, such as the X-Men having mission briefings in the War Room, the Morlocks living in the sewers or Warren Worthington emerging from being buried under several feet of snow at his secluded home in the mountains. Factual error: When Moira is calling her ex-husband Joe in Edinburgh from the Blackbird phone, she dials a typical U.S. seven-digit phone number (it looks like she dials 555-1238). However, even assuming she wouldn't be required to dial an exit code from the Blackbird, a typical Edinburgh phone number would have more digits, along the lines of +44-131-XXX-XXXX. (00:16:50)
Weapon X, Lies, and Video Tape - S3-E19
Continuity mistake: The helmet Wolverine picks up changes from gray to gold and then back to gray when he drops it. (00:05:25)
Continuity mistake: Gambit moves further away from Rogue when they are sitting on the couch. (00:03:00)
Plot hole: Nightcrawler spends a good amount of time trying to escape the angry mob on foot when he could simply teleport away from them. (00:02:00 - 00:02:40)
Plot hole: Magneto states that he went to Washington, DC to witness Senator Kelly's assassination. But Magneto had no way of knowing about the assassination plot. Mystique was the one who was attempting to assassinate Kelly, and Apocalypse was the one who carried out the order. At this point in the show, Magneto had not worked with either Mystique or Apocalypse, and it's highly doubtful that Mystique would leak the plot, since it was supposed to be covert.
Plot hole: When Jubilee and Iceman are tied up, Jubilee has metal "mittens" over her hands that prevent her from using her powers to escape, but Iceman notes that they failed to learn about his powers and uses his ice powers to break free from his ropes. Iceman was in his ice form when X-Factor attacked him and Jubilee, and they also know that he previously attacked their compound, so they should have known that he had those abilities. (00:13:40)
Continuity mistake: The tray of food Beast brings for Iceman has suddenly disappeared when he asks him about Lorna. (00:09:20)
The Dark Phoenix (4): The Fate of the Phoenix - S3-E14
Plot hole: Jean Grey decides to wear her original X-Men uniform in her trial-by-combat. But how could she possibly have had the uniform with her? She wasn't wearing it when the X-Men were suddenly and unexpectedly abducted by the Shi'ar and taken into outer space, and the Shi'ar weren't about to let Jean go back home and grab it. (00:07:10)
The Dark Phoenix (3): The Dark Phoenix - S3-E13
Other mistake: When Professor X says "We must do all we can to defeat the Phoenix within her," there is a black spot that moves vertically across the screen as the camera is panning from Cyclops to Wolverine. It's as if there was a small bug on the lens. (00:11:00)

Plot hole: When the X-Men are on the roof of the Hellfire Club confronting the Dark Phoenix, Beast suddenly has some kind of hi-tech backpack-like device, despite being held captive without it in the previous episode, and never shown having one when he entered the club in the episode that preceded that one. Chosen answer: It says MPO "First Exemplary Printing House" which is a real printing company in Russia founded by Ivan Dmitrievich Sytin in 1889. There seems to be something about "named after..." as well.
